Alex has a dream that they have all gotten old, and awakens on his birthday, to which the animals present him a miniature model of New York City. The four animals then decide to go to Monte Carlo and get the penguins, Skipper, Kowalski, Private and Rico to fly them back to New York. The penguins, along with chimpanzees Mason and Phil, are residing in a hotel when the zoo animals, along with lemurs King Julien, Maurice, and Mort arrive and attempt to reach them. However, hotel security arrives to apprehend the animals and calls animal control officer Captain Chantel DeBois, who intends to take the animals heads as trophies.
The animals manage to in a plane, but it runs out of fuel some time later and crashes in a rail yard. With authorities closing in, the animals come across a circus train and convince the circus animals that they themselves are from a circus. The circus animals, including Gia the jaguar, Stephano the sea lion, Vitaly the tiger, and Sonya the bear. The zoo animals learn that the circus animals are performing in Rome and London in a bid to go on an American tour. However, while performing at the Colosseum, the circus proves to be horrific, with the audience demanding refunds, much to the despair of the zoo animals, who believe their chances of getting to New York City have been ruined.
Stephano reveals to Alex that Vitaly was the inspiration for the circus, always pushing himself to the limit, particularly in jumping through miniature hoops. However, after his disastrous attempt at jumping through a pinkie ring, his confidence was downgraded, causing the circus to suffer as a result. Alex then has the circus stop at the Alps, convincing the manager to perform in an animals-only acrobatics show. The zoo and circus animals cooperate to try new things to improve their abilities and begin to become friends, including Alex and Gia, who begin to fall in love. Meanwhile DuBois, who had been imprisoned in Rome, escapes her confinement and researches Alex on the computer, discovering him to be the missing lion from New York, before recruiting her men to come and find him.
While the animals are preparing for the show, Alex discovers Vitaly preparing to leave. However, Alex manages to reinvigorate Vitaly to stay, and offers him hair conditioner to aid him. As a result, Vitaly successfully performs his flying hoop move, and the show proves to be a success. However, as the promoter arranges for the American tour, DeBois arrives and reveals Alex to be the missing zoo animal from New York City. Though the penguins foil DuBois' attempt to capture Alex, the zoo animals are forced to confess the truth to the circus animals, who feel betrayed as a result. The animals arrive in New York City, where the zoo animals finally arrive at the zoo. However, they discover they were more at home at the circus, and opt to return to the circus and reconcile with the circus animals. However, DuBois ambushes the zoo animals and captures them, but King Julien escapes.
King Julien arrives at the circus and the penguins and circus animals are notified of the ambush. The circus animals decide to forgive the zoo animals and arrive at the zoo to rescue them. DuBois, at the circus, receives a million-dollar check for her capture of Alex, but nevertheless decides to kill Alex with a poison-filled dart. However, the circus animals arrive and foil her attempt. In the chaos that ensues at the zoo, DuBois' men are subdued and the zoo animals reach the flying circus and prepare to leave, but Stephano is stranded in the zoo. DuBois attempts to kill him, but is defeated when Mort shoots her with a dart, knocking her unconscious. After DuBois' defeat, the zoo animals decide to remain with the circus permanently.
